Any idea why Cura is putting that thing off the front left of the print bed?

Please follow the steps outlined in the Prometheus System User Guide for adjusting the X and Y position of the purge zone so that the Purge Trail lines up with the Purge Trail Base:

I got it, Thanks.

I know how to do it in Simplify3d, but can anyone tell me why in Repetier-host/Cura when I drag keychain 2 into keychain 1 they don't align exactly? Is there some other way to get them to line up?

In Repetier-Host/Cura you need to manually set the offset distance to get the parts to align perfectly. The offset for the Keychain parts is exactly 3mm in the Y-axis direction. 

You can easily set this offset distance by clicking on Move Object from the left hand menu and entering the Y-offset.
